Exactly the same issue I ran into.
If you have iTunes set to auto update, then doing what you suggest will result in the tracks being deleted from your iPod aswell next time you connect it. iTunes will by default try to synchronise your iTunes music catalog and iPod content ie they will always match.
You have a couple of options.
Turn off auto update and use iTunes like you would use Windows file manager - by draggging and dropping music files onto your iPod as if it were an external drive. You will then have to manually delete unwanted tracks from your iPod though.
Go out ad spend £70 odd on a (250Gb) external/stand alone hard drive and move your (iTunes library) music files (and your picture library!) to it. Then alter your down load config so that when you rip next time, it goes straight to external drive. You will probably end up having to re-import everything into iTunes because it doesn't like you moving things but that only takes minutes compared to the hours you have spent ripping already.
I use the second option, iTunes is a very flaky piece of software (when using in a Windows environment) - you will eventually wish you still have all your files on your computer at some stage when it all goes badly wrong! There is no way, that i have found yet, of downloading data from your iPod back to your computer.
